Since you might be interested, it might be interesting to move the new key configurations on any Decks (Photos) from the main KdenLive folder to the User folder where you moved the Effects.
This solution allows you to remove the old version and reinstall the new one without having to reprogram the keys
The keyboard shortcuts dialog has an option to “export” the current scheme (and then import schemes again later) which might help with this.

Kdenlive can also obtain keyboard schemes (and other resources) from the kdenlive store. So if you have a scheme you like for a particular deck it might also make sense to upload it there.
Saving and restoring deck keyboard shortcuts
Checking the generated file I discover that the filter name and the key sequence are correctly reported.
As you can see the filters are not native but provide a name with an identifier that is the result of an adjustment of the native settings that will be saved as a new filter. (photo 2 and 3)
During the restore phase the non-native filters are not associated with any code (Photo 1)
@berndmj Do you see what’s happening with editing the shortcuts there?
I’ve not really spent much effort on tweaking keyboard options myself to know all its quirks.
Haven’t done that either, @Ron, so I’m afraid I cannot help directly here.
IIRC, there have been reports about missing keyboard shortcuts in a restore a while back. So I suggest to open a bug report.
