I have three videos in a Sequence. 1 video has a frame rate of 25. The other two have frame rates of 29.97.
How do I configure the Sequence so that none of the videos have out of sync video/audio?

You set the frame rate at the project level, not for each sequence. A sequence is part of a project and uses the fps setting of the project.
Kdenlive handles clips with different fps than the project, whether they are in a sequence or the main timeline. Do you don’t have to worry about that.
My 25fps video has out of sync audio when the Project Settings is set to 29.97fps.
Am I setting up my project in the wrong way?
I have a project where I have 20 different episodes, but they share the same nested Intro sequence. I set it up that way so I could change the intro once and it would be updated in all sequences. Older episodes were recorded with 30fps, but newer episodes started being recorded with 25fps.
What I’ve done to fix the sync issue is to start an entirely different project just for the new episode, this time set to 25fps, and then imported all the other assets.
