Notifications stopped appearing as popups. Do not disturb mode is off and so is presentation mode. Generating a notification via command line does not make the popup appear. If I click the notification icon on the panel, I see plenty of notifications from KDE Connect but not the notifications generated from the command line using notify-send.

if you right click on the tray icon and choose configure from the menu there should be notifications setting page where under the visibility section you can choose to show them on screen or only in history, or both
also in the configure button you can control notifications on an app by app basis.
if all else fails you can hit the defaults button at the bottom and it should reset everything to factory.
This did not work. Notifications were already set to show on screen. I tried using the defaults button and I still can’t see any popups when using notify-send.

New problem. The notification popups are back (could not say how or why) but they show in the top left corner of the screen. They continue to show there when I after the custom location to lower right.
this sounds more like a distro specific issue, or something borked about your install.
can you roll your system back to before they stopped appearing?
Oddly a reboot fixed this. I feel a bit silly for not attempting it sooner. Bazzite reminded me that I hadn’t rebooted in a while, so there’s maybe even a chance an update fixed this.
